No! They don't, because the game don't have that value. The reason why the game is so expensive is because you have to pay for the box, tha manual, the cartridge. You need to paid for all of this.
Actually, the EarthBound cartridges that are going for $100+ on eBay are just the cartridge. If you have the manual (which was a player's guide) or especially the box in reasonably good condition, the price goes way up. And you obviously weren't listening when I pointed out that this is ten times the price for other games made out of the same materials. Some especially cheap SNES games on eBay can be found for $5.

If Nintendo sells it on Virtual Console, the rarity would disappear (and those cartridges would become worth rather less, though they'd still carry more value than an average game cartridge due to the prestige factor). Also, most people who would pay that much for a copy of EarthBound have the game already, so who would Nintendo be selling those $100 copies to?

The reason why people pay for a reproduction cartridge, it's because of the material with which the cartridge is made of, but also the handcraft. But the sowftare SHOULD NOT be sold itself, because it's based on a copyright property.
Let's see. An empty NES cartridge from retrousb.com costs $5. A circuit board to put in the cartridge costs $4. At that point, all that's missing is the ROM chips and the software on them. Do you really think it takes another $40 or so to put chips on those circuit boards and ship the package out? (Hint: No.)

Stopping a guy from making a fan-translated cartridge or a hack is like stopping a youtuber from making an Abridged series, or a modder from making a mod. Its impossible because you can't do anything about it as a person. And the companies don't much care. Hell, some mods became full on games, like Half Life and Team Fortress. But the owner of the games they modded off of said NOTHING, though they used THEIR engine and THEIR gear to make said mods.
Half-Life? Half-Life wasn't a mod, dummy. It was built using the Quake engine, but Valve paid good money to license it. As for Team Fortress, yes, it did begin life as a Quake mod, but your analogy is invalid. This isn't like Robin Walker and co. making a mod and giving it out for free, which they did. This is like Robin Walker and co. making a mod, giving it out for free, then somebody else who had no connection to the project burning CDs that contained both Quake (since it's needed for TF to run) and the mod and selling them for more than the price of manufacturing and distribution, and keeping the profit for himself.
