The other problem lies with the fanbase. First, you have fans who like the light-hearted, goofy issues; then you got fans who like the darker, dramatic issues. And to make it even more complicated, you got fans who either like the American canon or the Japanese canon arguing over the proper direction. With so many different demands, one writer's depiction of the series would satisfy some, but be deeply hated by others.

Khan did show up: he and Sally faced off in the Scrambled arc. He wasn't able to use magical deroboticization powers on her though because he doesn't have anything that would really change her situation.
We're talking about since then. Since that arc, Khan hasn't lifted a bloody finger to help the very girl he wanted to make his Queen.
Yea, great way to show how much he loves Sally by not having him play any further role in this story, Flynn. Even if he can't deroboticize her himself, Ian could at least have him try to take her captive in order to have her transported to her friends who can.
That would make him a bit of an X-factor in the equation of helping her get restored. I don't see why that couldn't be done.
Oh wait...

Love triangles are a base of any media
Oh yeah, because everything I've ever read, watched or listened to always has a love triangle.
Oh hell, I just realised that The Terminator had a love triangle of it's own! The Terminator wasn't trying to kill Sarah Connor, it was trying to ask her out on a date and Kyle Reese got all jelly!

Yeah and what happens if Flynn did that? You and everyone else who hates Khan would probably complain that he is appearing way to much in the comic and that Ian is trying to turn the comic into Monkey Khan's own title. You guys complain how much you hate the character and you complain that he hasn't done anything since the Scrambled arc, so no matter what would be done, you wouldn't be happy anyway.
"The Devil Inside is the new scam from director William Something Something. The movie stars actors and was edited on a computer. Somewhere. This movie is the latest film in a series of very low budget films designed to look like real movies! And be released in theaters to make a quick buck via a horribly off kilter budget to profit ratio that the general public seem to be stupidly unaware of! These films use to be called 'direct to video' but now they are called 'first run features'. These films then vanish from the theaters, like a rapist leaving the scene of a crime." - Mike Stoklasa of RedLetterMedia

No actually I kinda would rather they drop the character completely.Yeah and what happens if Flynn did that? Until the Iron Dominion arc, he hadn't any real development other then that him and Sonic didn't get along and he had feelings for Sally. Then he became one of the Main Characters in the Iron Dominion arc and.....
Other than being highly Asian in design, he almost is just another Knuckles, only Knuckles does it better.

Yeah he became a main player in the Iron Dominion arc, but since that ended he only popped up in 1 issue of the Scrambled arc. Gotta think though how many other bit part characters pop up again in any arc and then dissapear for long periods of time. Lupe and the wolves weren't seen for nearly 5 years.
The comics problem is there's way too many characters. But then again, isn't this a problem to nearly any long running comic series, that characters keep getting introduced and then nothing is done with them? You either pack them away for use at a later day which is the norm, or you kill them off and get rid of them for good. And as we all know, in comics, nobody EVER stays dead. Not since the whole death of Superman bullshit back in the 90s.
I'll give props to Robert Kirkman with The Walking Dead comic, while characters get introduced all the time in that series, he thins out the numbers by killing characters off, including characters that are loved either by himself or the fans. And when he kills them, they stay dead or turn into a zombie.
Now I know Flynn has said that if he kills off a character, they'll stay dead. But then if someone takes over from him, there will be nothing stopping them from bringing back those characters
I will agree though, Khan is a very crappy character. Insanely crappy even. But I always like to have crappy characters in comics, because it makes the average and well liked characters seem all the more better.

Well, with Flynn having Khan swear he would get revenge on Eggman after the Scrambled arc, wouldn't that mean we should actually see him carry out that threat? So far, it's looking like nothing more than a big ball of hot air from Khan.
And believe me, I hate this character, but I wouldn't complain that much about him trying to save her because at least it would like he really did care. Only if it led to more contrived Khan/Sally moments would I have hated to see him there.

The same can be said for Blaze the Cat. She's the sole guardian of the Sol Emeralds with a quick temper, a solitary attitude, and a strong sense of duty. Sounds every similar to Knuckles, yet I don't see anyone complaining.
But why stop there? Both Shadow and Chaos have tragic backstories that make them villians at first, and both require the Chaos Emeralds in order to extract their revenge. Tails is a genius, but so are Rotor, Wave, and Marine (to an certain extent). And Scratch/Grounder and Decoe/Bocoe are essentially the same annoying comic-relief characters. But that's average for most characters since they all share common traits. But what makes them stick out are their additional traits which makes them distinctive and unique.
With Monkey Kahn, I see him as a mirror reflection to Sonic's character since they both have a lot in common. The main difference is that Kahn is more egotistical and aggressive than Sonic. In other words, Kahn's presence reflects Sonic's passion to a certain degree, which makes their hinted rivalry sorta interesting.

The Difference is that Khan is NOT entertaining. The last arc he appeared in was his best, and he wasn't really all that great anyways.
Also both Shadow and Chaos were created to be one time characters, it was their popularity that spawned more appearances of them. And as for the robots, they both appear in different shows, thus they aren't really interfering with each other.
The difference with Blaze is that SEGA gave her a reason she's the way she is. According to SEGA her fire powers were viewed as a curse and she was mocked for them most her life, thus making her weary, untrusting, and usually looking at the negative aspects in others. Knuckles....he's just a loner. He thinks of his duty first and everything else second. Also Blaze is from a different Dimension/Time (depending on the game) thus she could technically be the Knuckles of her Time/Dimension.
Khan is just a punk because he can be. It has nothing to do with his duty or his backstory, specifically if he is supposed to be a King.
