Naturally, the team would try to extract the parasite, but before the operation could be performed, Sally would wake up and escape, knocking Sonic out cold and fleeing Knothole, no longer in her right mind at all. In her delusion (and increasing sickness, the parasite's effects on her body gradually becoming more and more toxic), she would go to Robotropolis, where Robotnik (assuming this takes place pre-"Doomsday") would spot her and take her prisoner. Though he initially plans to Roboticize her, Sally's erratic behavior leads Robotnik to analyze her more closely, discovering the parasite in her body. Believing the organism might be useful to him, he decides to study it-and Sally-extensively. And then he plans to Roboticize her.
Sonic (having just woken up) and the others, meanwhile, have mounted a rescue mission. Rotor's research indicates they have less than six hours before the parasite burns out Sally's body, so the walrus brings an on-the-spot surgery kit with him and the others to Robotropolis, where they track Sally down to a lab of Robotnik's. Sonic busts in and, after a good fight, gets Sally out of the lab, but SWATBots are in hot pursuit. He and the team are forced to go underground to the sewer system to safely operate on Sally and remove the parasite in time, of which there is little left. It is tense, and looks like it might not succeed, but in the end the parasite is extracted safely from Sally. It makes a go to enter Rotor's system, but Sonic kills it before it can succeed.
Sally, unconscious, is taken back with the others to Knothole. She wakes up, remembering only bits and pieces of the last few days, and apologizes for her rash behavior. The others are all just thankful to have her back safe 'n' sound.
The End.

Also, some may consider beings similar to the Thing as parasitic. In that particular case, see my signature pic. It may, however spell doom for Robotnik. Given the possibility of gaining advanced technological knowledge through assimilation, the "infected" mobians would be able to de-roboticize and assimilate all of those who were captured and roboticized. The end result would be the entire ecosystem of Mobius becoming a singular being and either splitting apart and heading into space, or luring alien species to Mobius and assimilating them and sending them back to their home worlds, to repeat the process.
Projection: If Intruder Organsim reaches civilized areas...
Entire world population infected 2,7000 hours from first contact.
