Actually, I think the series should be less about being mature, and more about...
... How not to do SatAM.
As far as a season 3 goes, I haven't really put to much thought in my own ideas... there was one idea I was thinking of were the bad guy at the time (Snively or Robotnik) invades Knothole and the characters explore the world as they hide from the onslaught... Aside from a few ideas, I didn't get to far. I'm more into drawing anyway and when it comes to writing I'd rather throw ideas out than be behind the whole thing.

And I was just about to get my slapping hand warmed up.
From a serial point of view, I reckon such a plot turn of the FFs losing Knothole would be very exciting to explore. It's one of those permanent game changes that you cannot (and should not) give back, and would allow you to explore something new. Or, if you suck at writing, you'll probably write yourself into a corner and and fall back on something safe and lame like 'Knothole 2, somewhere else in the Great Forest.'

Needlenose tries to hard to be a villian. He's like "am I evil now? NOW? What about NOW?!" - perfect characterization for him, but I miss our magnificient bastard Robotnik.

Thanks. I guess my focus was to further explore Mobius and have a wider look at the damage Robotnik has done. Torn down villages with survivors in hiding, cities that are heavely populated by Mobians who, as long as they do what Robotnik wants, get to keep their flesh... I don't know, it's a start.
Though, a few ideas I had were Robotnik (... He has to come back) puts a hit on the Freedom Fighters heads, Tails would get separated at one point and have to become a leader to a group of kids who share a common goal.
You also mentioned this is a plot point that can not go back to square one... and you're right. If I do write this, this is going to be my idea of the final story. Someone wins, someone loses, and none of that "It was all JUST A DREAM!" stuff, that would be a slap in every fans face.
It's a different approach, but I guess that's the point. Though, I already have a Sonic season 3 project I have to get started. I was given permission to use a fanfic some time ago and I really want to get to work on it.

Like InvaderMeer, I would also base it mostly on a fanfic I've been writing about since last year, but it would most definitely stick to the original Satam storyline and universe the cartoon was based off of.
Granted, I would too add a few elements and characters from the other Sonic shows, even a bit from the Sonic comic too, but do it in a subtle way that wouldn't take any of the main spotlight away from the original cast or the actual plot.
As for the stories, I would keep the same mystery, intrigue and dark atmosphere like Gojira007 has done here, but add alot more intense action scenes and heavy emotional moments, like more characters ending up killed or roboticized.
I wouldn't do this to the main cast for the most part, but basically to the supporting characters, such as Dulcy ending up with the latter of the two fates mentioned above for example.
Since someone drew a Christmas pic last year of Snively riding a roboticized Dulcy, I really don't think it's that far fetched of an idea.
Plus, I think it would be really cool to see Sonic actually fight a Mecha Dragon since they're already very powerful beings anyway.
Anyway, I would also implement several of the ideas found in Ben's notes after his passing since some of them were very intriguing, such as Nicole once being a Mobian.
As for the art, I'm very tempted to go with the combination art style of Spaz and Yardley since they do blend together very well.
But personally, I'd love to see it something similar to what Axer did years ago. It may be too manga styled I'll admit, but it was still very beautifully drawn nonetheless.
So yea... that's just my thoughts on this subject.

I have a few ideas..most are shtoopit.
-time travel. The Freedom fighters travel forward in time or backward.
-dimensional shift. Maybe a device dr. Robotnik builds goes haywire and the AoStH dimension gets shoved into the SatAM dimension. Two robotniks...O_O
-SPAAAAACE! Sonic and company go into space.
My more intricate ideas I'm keeping secret, for when I take over Ian's job and get to play god with ARCHIE!...MUHUHAHAHAHAHAAAA!

Snively is another character that would be expanded upon. Despite being a genuinely evil villain, he was often portrayed in a sympathetic manner in SatAM, and I can't help but wonder what makes him tick. To get inside Snively's head and explore what motivates him, how he views the Freedom Fighters (Racist disdain? Grudging respect?), and the impact that Robotnik left on his psyche could benefit an already great character. On a side note, the same would not be done of Robotnik, whom I feel is best left with an aura of mystery.
Fleshing out the Great War and the aftermath of the coup would add a bit more substance to the world. Exploring the emotions of Sonic, Sally, and the others as they struggle to cope with their loss and move forward could potentially result in several moving moments. This would be done through flashbacks, not time travel.
A final concept that would be explored is roboticization and its effect on the victim's soul. I've been thinking about the matter since the events of issue 230 in the Archie Sonic comic and find it morbidly fascinating. Its abstract nature would likely make it difficult to express visually, however.

OK if I was in charge of Writing Season 3 of Satam Sonic.
I would make it more lighthearted than the previous Seasons. I would Expand on Knothole Villiage to Include a Shopping District, A Cinema, A Church, A Park and Also a Station.
One Episode I would wright there would be a Play Area in Knothole Park Erected by the Freedom Fighters since the Original Play area in MoboTropolis was Distroyed when Robotnik Took over. Rotor Walrus was build the Slides, Swings and Climbing Frame.
Sonic and Tails would be Egar to test them.

Personally, I am finding it slow. The flashback story seems a little to gratuitous and dull. It should focus heavily on the action, and keep Naugus center stage as the threat. Snively is always better as the partner/lackey. Bring Robotnik back immediately, he is the real villain of things.

I must respectfully disagree with you. Keep in mind that, only last chapter, there was a decent-sized action scene. It probably doesn't seem like that "just" happened, since we've been in Chapter 5 for quite some time now, lol... But if you look at the comic a bit more zoomed-out, it seems good to me to have a change of pace. Besides, it seems to me that the focus on story rather than action is part of what gives this project more potential than, say, a Sonic X webcomic.
Let me make myself more convincing with a parallel. I have watched many of the Japanese Godzilla movies (for some reason). They have a little story thrown in, but on the whole, they're all about monster action. Since I don't get turned on automatically by monster action, I end up getting bored and not liking them at all, aside from a little affection for their campiness. (So once again, why did I watch them...?)
BUT. Then there is the infamous anime series Evangelion. That has lots of giant monster action in it too, but I love it. Why? Because the focus is still on the plot. There are a lot of parts in the show where people are just talking and thinking and stuff. But, that's where the connection happens. That's where there's that spark where I actually see myself in the characters. And then the giant monster action starts up again, and I'm on the seat of my pants. Because I actually care about the story. It becomes a part of me, and it even sometimes affects how I see other parts of my life. That's always a sign that you've got something good.
So my point is by no means that I'm against action; it's that action only works if it serves the story and not the other way around.
Am I saying Sea3on is as good as Evangelion? No... Nor am I suggesting that SatAM should be like Evangelion. (That would be... weird...) I'm just suggesting that it might be a good bar to set as far as the quality of storytelling.
